The ja2 wiki claims it's possible to knock out SAM sites by damaging them in the tactical screen:

It is possible to physically destroy the SAMs on the tactical screen. If the computer controlling SAM is destroyed, the SAM site will no longer cover the airspace. If an enemy captures the SAM site however, it can repair the computer, rendering this only a temporary solution.
Does it mean that only the computer can be targeted, thus rendering the effect only temporary? Does blowing up the rotating radar dishes achieve anything? The launchers themselves seem to be impervious to my demolition attempts. I'm playing stracciatella if that's relevant.

Wow, i never knew that. Have never tried it. If i find the time or energy i will try to mess around with that and find out about it.

Destroying the targeting computers in the control room deactivates the SAM site. Attempting to destroy the launchers or the rotating radar device doesn't appear to have any effect. The site remains down until the Queen sends a new garrison to the site. If the Queen's forces reoccupy the zone they will repair the computers and after some delay the site becomes operational again.
There is an exploit to this. The Queen only sends the reinforcing force when the site is "captured". Enter the zone, attack the control room with a mortar or an RPG then leave before the defenders can get to you. If you don't kill all of the original defenders she doesn't see it as a capture, doesn't send the reinforcements, and the repair function never occurs.
This is particularly devious when attached to the Covert Ops "dirty tricks". Send in a Spy disguised as a soldier to plant explosives. You don't have to actually get into the control room, plant the explosives outside but next to the wall where the computers are. It can be tricky to do without being exposed but when it works, the site goes down and stays down.
