There is a save game editor that is included in the JAPE editor (I believe). I have never used this editor but you download it from the links section on this forums homepage.
The most important tip I could give here is to use multiple saves for you're games. Always leave one save a few days to a week behind you're current save or at least before doing anything that might affect the game's future (like killing an NPC). I know this doesn't help now, but you might consider doing this in the future. And again, I'm not quite sure if the save game editor will help in this situation but most utilities have a description of what they do.
Hope this helps.

I don't see how JAPE can help. It allows you to change equipment or Merc attributes.

But if you killed Claudia and have no save games from before, IMO you've got to live with it or start over.

Try saving after every battle and when the savedgames folder is full (10 saves plus quick save) hit alt+tab then go to the windows explorer and rename the SavedGames folder to something like SavedGames1.

Then go directly back to JA2 and resave your present game in the first slot. It will automatically make a new SAvedGames folder.

By the end of the game you'll may be up to SavedGames1001, but this allows you to try differant strategys without restarting the game. Just go back to the approprite save.
