As for your problem... while i know for sure that there is no incompatibility (of any kind) between DOSBox - Win XP - the specific game (JA1), i'm not sure where the problem may be located (mainly because, unfortunatelly, i use JA1 no-CD version).
IIRC the CD version has more dialogue and, maybe, grafic and cutscenes. Probably this things are accessed via CD (they aren't installed in the HD) and you are experienciyng problems that my be related with CD access and the way in which DosBox handles Cd-rom. So the question is :
Have you mounted the CD so Dosbox will be able to read from it?
I means the command (lets say that your real CD drive is labeled as F):
-mount D F:\ -t cdrom [in which D is Dosbox virtual CD drive and F is the letter of your (real) CD drive]
