Usually you would first install the patches (i don't know if that is even necessary), then the full release and after that the update. At this point i would check in the main Ja 2 folder, if there is a zpatch.bat file. The 7609 stable needs you to run it, i don't know if it was necessary for the even older 4870 as well. Now unpack the mod. All patches, updates and the mod itself are to be extracted into the main Ja 2 folder.
Now make sure that in the Ja2.ini the line ;VFS_CONFIG_INI = vfs_config.AR.ini is uncommented and that ;VFS_CONFIG_INI = vfs_config.113.ini is commented out. Now you should be ready to go.

Hi, it is possible that the mod already takes care of that by overwriting the standard ja2.ini. Only if it still loads vanilla 1.13 you need to take a look at this.
For other complete mods i'd recommend looking into Arulco Vacations and Vengeance Reloaded. Both alter the gameworld and the gameplay immensely and no map will be the same as vanilla. Both use an improved Ai which you may or may not like.
