I wanted to try and mod the merc faces and create my own custom mercenaries. The tutorial here pointed me to the /data/faces directory and the sti editor but in that directory I only found faces for four MERC mercenaries - Tex, that British hunter guy, Gaston and Stogie. Can anyone please explain what's wrong?

those four ared added - the original ones are in faces.slf (anything in a folder overrides the slf of the same name) - to extract slf-files i strongly advice dragon unpacker

Does that mean I can just put faces with appropriate names in there and they'll overwrite the ones in the compressed file?

it does, they also need appropriate format and coords - it also works with speechfiles and most other stuff
