I'm not sure if there is some terrible cumbersome hardcoding behind these NPC's movement, but I find their behaviour quite annoying and tedious.

Would it be possible to allow for an ingame option, where after speaking to these NPC you get the option "Do you want to ask this character to remain in this sector until you meet again?" where you can answer yes or no. If you answer yes, this character will stay in the sector until you speak to him again, after this conversation you will be asked again.

This would make it more predictable and less tedious when you have some heads or pelts to deliver or want to buy some explosives. Players would have the option to ask the NPC to stay if they have encountered them in a sector that is convenient for them or wait to meet them elsewhere if they'd rather have them stay at a more convenient location.

That would violate the lore because they even tell you that they move between the towns. Just park a merc in San Mona and check for the NPCs presence from time to time if you want to sell something.

Mhmm. Doesn't Carmen just say he likes to stay in the north and close to the border? That wouldn't violate the lore then...

You could simply use lua scripts to stop him from moving, have a look at Scripts/GameInit.lua and Scripts/StrategicEventHandler.lua.
