Ok, so I've been playing the newest unstable build of 1.13 with NCTH, and almost everything is great. However, my enemies land more than twice as many shots as me, and cover seems to make very little difference. I tried making changes to the AI accuracy with the INI editor, and also with the settings in difficultysettings.xml, but neither had any noticeable effect, so I assume they only worked with OCTH. If someone could point me towards some settings that actually do something I would be very grateful.

Cover makes a lot of difference as long as it is solid enough (trees, walls etc.). Unless noted otherwise the settings in Ja2_Options.INI and DifficultySettings.xml apply to OCTH and NCTH.
Btw. it's only normal that an enemy force that fires four or more times the bullets of your own force will hit more often unless you have better position, cover and equipment. Also if possible use the proper weapon for a merc's traits or he will suffer a CTH penalty.

First of all, thanks for replying. The thing is, I have about 100 hours playtime with this mod, my guys are behind trees or walls, I'm positioning my troops carefully so that I'm never taking more fire than I'm putting out. Out of 10 shots, while making sure to use maximum aim and only fire within effective range, my guys land 2 or 3, which seems reasonable for early game with very cheap mercs. However the enemies are landing 5 or 6 shots out of 10, and that's standard troops, not blackshirts. I thought at first it might be a bad install, but I've tried 3 different builds of 1.13 now and had this problem every time. I will try tweaking those files some more, although I already gave the AI -50 aim...

I think I figured it out. I had only changed the base difficulty, but not the aim difficulty, so presumably long range shots weren't being effected much. It's late now, but I will test tomorrow.

Ok I sorted it out. -30 to base and aim difficulty and now lots of bullets are whizzing by my mercs, maybe even too many. In any case, I'm glad I figured that out before I wasted too much time. Thanks again!

Change the aim difficulty? Am I supposed to be changing something else besides the in game difficulty?

The accuracy of your enemies changes automatically with difficulty level. So there is no need to tweak the config files. However, if you are like me and want lots of enemies and less starting money, but don't know all the best/cheesiest tactics, then you pick a higher difficulty and turn down the accuracy settings. I've also seen a lot of people opting to increase their own accuracy, but that would seem to defeat the point of NCTH.
