In normal JA2 the scientist will eventually open the door if you "bother" him enough. As far as I know there's no other way to get it open.

That said, all there is there are a couple of rocket rifles. Even in normal JA2 they aren't that great compared to late game normal guns.

What happened to the scientist? My guess is he got killed in the fighting.
