Never mind this.
I found a lovely thing called "profiles" in the ATI Control Center.
Just needed to create the settings which enables the game to function in windowed mode (setting color depth to 16bpp), then create the profile including a link to the .bat to start the game and letting the profile manager create an icon to activate the profile.
So with a dbl click on the icon, the screen settings are changed and the game is started.
