I just recently noticed the drop. At the time I was trying to solidify my position in Balime and had 2 soldiers on their way over to join my main group. Balime had just reached 20% so I was training militia.

My 2 men run into a squadron of 16, so I decide to drop in and try to pass out the side of the sector without being noticed. I'd done this before with no ill effects, but this time there was a soldier in view when I popped in. I popped back out imediately, but my popularity in Balime dropped to 18% and I could no longer train militia.

So I think it only happens when you've actually engaged the enemy in turn-based mode. If Balime hadn't had such a low popularity I probably wouldn't have even noticed.
