I have some problem with displaying cover and line-of-sight when I'm building for Linux. It seems that the game doesn't draw everything correctly. I tried version 0.12.1 and svn r7059. Original 1.12 gold exe and windows 0.12.1 binary work correctly.
Tested with following software:
Ubuntu 9.4 32 & 64 bit
gcc 4.3.3
libsdl 1.2.13
Original game Jagged Alliance 2 gold.

It seems the cover/LOS graphics, i.e. some graphics in file highl3.sti, are missing in the regular JA2 release. This is why you see grey crosses (another graphic in the file) instead. The file with the same name included in JA2:UB contains all the graphics. I'm not sure about your statement about original 1.12 Gold and the Windows version of 0.12.1.
