I'm a huge fan of JA2, but it's been some years since I played it now. I haven't kept myself up to date on what's happening lately so I'm not sure how I should play it now.
Which patch is the best way to play the game? A specific version of 1.13? Latest version of 1.13? The SMP? Stracciatella? Does any of these have stable multiplayer up and running?
Also, any specific mods which are highly recommended?

To get back the feel for it, i'd recommend playing just plain vanilla JA2. Try out some mods from the mod section afterwards.
Then stable 1.13 (4870) as first "upgrade". Then add a map mod like 'Arulco Revisited' to it.
After this, you could proceed to latest unstable version to check out and test new cool features (and according mods like UC-1.13).

Thanks. I think I'll install a version of v1.13 to begin with anyway, since I did play with a version of that a few years back, and I really like some of the basic new features (like increased resolution).
