Is there any advantage to using two different types of ammo with dual wield? Does one of the guns always fire first before the other (if so does the top position fire first?)? Say I use AP ammo in one hand and HP ammo in the other hand?

Seems like it would be sub-optimal for all enemies, since your target is either going to be armored or not (bloodcats). AP ammo is my preferred default ammo as the armored army is more plentiful than bloodcats or other critters. HP might be useful instead of AP only doing headshots, but when I tried it once with a disguised Mouse and a suppressed pistol against an elite it was less effective than a knife. You can save, experiment with ammo without consequence, and reload to see what works best for your merc.
