You receive some information in e-mails and in the Files section of the laptop. Much of the plot is revealed through codes on keycards you'll find as you play the game. You enter the numbers from these cards (one at a time) into the Review Game Clue section of the window which loads when you first start the mod. In my experience, these clues don't always appear properly in the game (you may have to go back and forth through the files section several times to get them to show up after entering the code). I would like to see them all together in a simple text file somewhere since I doubt I've seen all of them despite playing the mod a number of times.
I'm not really sure whether the mod is supposed to be an "alternate reality" version of the game or some sort of sequel. I suppose it could be either considering the role that cloning plays in the plot.

It's a long time since I played it, so from memory, and hoping I don't spoil anything. (Is there not a readme in the download file?)
You go back to Arulco, for reasons I forget. Your mission is not really that different than before -- kill the new queen. There are some suprises here, but you'll see
In addition, Arulco is being used as a base by gun runners. They have neat weapons (which they like shooting you with!) but which you will definitely like to take off their hands.
Other than that, it's really much like JA2. The weapons have changed, the way enemies are laid out has changed and all the changes give it a different, more violent, feel.
Look out for various "jump points" which work like mine entrances but teleport you places you don't always expect to go. I remember some of my best fights being after those jumps. Real close, confined space humdingers.
If you get stuck on anything, I'd suggest searching this forum.
But basically, play it like you played JA2 but expect the unexpected
I don't have it installed anymore and don't seem to have kept the download, so this is the best I can do. Hope it helps.
