Well like I said, there are tons of enemies who are considered civilians and are armed to the teeth. I don't know if you mean those or just the regular, everyday civilians who like to run around screaming alot (women, children, fat people, etc). Cause if you mean the regular ones, then something's wrong. Otherwise, expect a LOT of civilian-classed people to attack you throughout the game, mostly policemen who are well armed and have funny interrupts that can get you killed easily. All of them will be hostile until the end of the game, that's part of the story.
If it's the regular civvies after your a$$, I suggest looking for it as a bug report here on the forums.

Ah, my dear friends. I've started many a game of Urban Chaos lately.
I too, felt shocked and hurt that the "civilians" AND the police were trying to kill me. I mean, I thought I was there to help them!
I found this thread to be pretty helpful

The Police, the Crepaton guards (CIA), and whoever it is that Rude Dog hangs out with are all non-hostile towards you on the first day. If you have a lot of experience, or are good at moving and acting quickly, you can find a way to use this to your advantage.
I remember one game where I conquored Calistro, and then found Claudia, in one of the lower sectors around the city. Dunno if its always same place.. Anyways. After taking out the redshirt population, all the dudes in grey kept surrounding me
(They looked just like Elites O.O)
Anyways, what I'd do is punch one dude, grab his gun, and leave the sector, (same turn) when I came back, they were still non-hostile.
I stole some amazing guns from those guys in grey, including two Bizons, and some Russian rifles.. I think it was ASKU-74 maybe.

Oh yeah! When I'm rushing on the first day and meet shark. I take him out and exit the subway. When I return, his gang of knife weilding thugs is friendly towards me.
The first time the police turned on me, I already trained militia.... They got wiped out. So, I though I was supposed to leave Linda alone.

(More spoilers below so watch out)
If you read the Danubia Recon file (in your laptop files) it is written rather plainly that the Police are just thugs who work for crepaton, and are just as bad as the enemies. Actually when I first touched down in Danubia, I thought that by wearing civilian clothing and keeping the guns in the inventory, I could avoid getting attacked altogether. Sadly, that's not so - the police are looking for you. The police (and other civilian factions) present a problem when they go hostile:
They have a nasty habit of interrupting you. I don't know exactly why that is, but I find them much harder to surprise than regular enemy troops.
If it was only the police, that'd be fine, but like I said, there's about a ton of different hostile civvies in this game, and in some sectors they can be a killer. I'm referring specifically to such non-city sectors where the enemy is training their troops. You will meet a ton of white-shirted, beige-panted enemies who are well-armed and surprisingly better trained than the soldiers themselves! Keep an eye out for these, because these bases are also LOADED with goodies.
In any case, if you find that interrupts are a b****, try moving as far away from any corners, buildings, or otherwise heavy cover - if an enemy comes into view while the distance between them and your merc is long, you stand a better chance of interrupt (and a better chance of enemy fire missing you, if they got the interrupt). In some places, unfortunately, it is not possible. I had one time where Ivan (then rank 8 or 9) could not possibly sneak up on a cop sitting inside a police station. Had to nuke the guy with some TNT that was lying around. I wasn't happy with the result, and tried a different approach, I opened the door to the room where he was, and had ivan cross the door's LOS quite far from the building itself. He spotted the cop inside (who was aiming at him!) and killed him with the interrupt. Keep it in mind.
