Strac uses SDL instead of DirectX for all graphical output. SDL is capable of a real fullscreen mode and it should use it even under Windows. But when your graphics card is not capable of running pure hardware 640x480 mode, then it might drop into a pseudo-fullscreen mode by just blacking out the rest of the desktop (you have black borders). This might cause the mouse errors.
You might try to set your desktop resolution to 640x480 prior starting ja2... could help.
