Depending on the settings for MILITIA_USE_SECTOR_EQUIPMENT your militia may take some stuff to defend the sector but they should drop it once the battle is over. If it's an undefended sector and an enemy patrol comes through it they may take your stuff and you'll never see it again. So it's best not to leave important stuff in undefended sectors. Most players probably have a well defended "warehouse sector" where they store all their stuff.
