I did the shooting range sector tonight on Novice, like the wuss I am. I killed the General without talking to him, and suddenly 10-ish ninjas (greyshirts) pop up. Is this specific to 1.13? Didn't happen in vanilla, but I talked to him first when I played vanilla. They just spawned next to my team. I guess I should consider teleportation ability when setting up my defense? Heh.

1. you didn't talk to the general, befor you shot him? - white-pants-green-shirts-militia?
2. the militia (as you are playing standard 1.13 it must have been the militia you brought along) turned in on you
=> the militia considered the general a civillian being deliberately shot by you
=> this is great news (not for you of course), 'cause it means his script can be used for some funny behaviour :diabolical:

either attack without militia or give the generl a chance to get hostile himself (= talk to him)
... or take out the general's 'town does care' or somesuch check in proedit AND start a new game

apparently noone encoutered it so far, because we all (but one) are nice guys who give him a chance to surrender :angel:

That makes the most sense. He had an enemy soldier next to him, so I just fragged 'em both. Shoot first, ask questions later, is my policy.
I think roaming militia is an OK idea, but it shows that the game wasn't designed for it. In Novice mode I can put so many squads roaming on the map that virtually any attack can have a militia assist. The way the combat flows when you attack a new sector accompanied by militia...not right. I'll just choose not to from here on in.
